There are any number of tools you can use to replicate directory trees
over ssh transport.  I have a modest treatment of the subject, here:

However, there's a reason why sysadmins have a strong preference for
making sure filesystems are quiescent (e.g., by putting the machine into
single-user mode, or booting it from a maintenance CD) before copying
them:  Otherwise, you risk effects analogous to photographing a
quarterhorse race with a long shutter speed.
